I have two keys for my car. One unlocks and starts the car, while the other only starts the car but doesn’t unlock remotely, even after replacing the battery. The manual says if a key is paired to start the car, the remote should be paired too. Is this normal?

I used this method to program replacement remotes for my 2004 Mustang when the stock ones died. It took a few tries, but eventually, the locks cycled and I was able to program the new fobs. Give it a shot, it might work!

I thought about programming it, but if I only have two keys, can I re-insert the second key as the third key to reprogram it? I don’t want to unpair the first key and end up with only one working key. Then I’d have to go to a shop to program another key.

You’re not programming the key itself, just the fob part of the key for remote entry. When you go from OFF to RUN 8 times, do it with just one key. Then, if it enters programming mode, you’ll press a button on each fob to program them in.
It sounds like there are more than 3 keys in the system before you programmed the new one. You’ll need a key programming tool to clean up the key registration and reprogram all your keys. The remote only works for the first three keys.

I had the same issue with my 2006 Fusion. The manual says only the first three key remotes work. I was able to get all the remotes to work by resetting the key registration and reprogramming them.

Good to know! Since the keys aren’t working for the door lock, I’m guessing the ignition might have been re-keyed at some point. There could be too many fobs in the system now.

Yes, the key fob has a new battery.
If you have a 2008 model, I ran into this same issue. There was a software update that the dealership or anyone with Ford IDS can do to fix it. They reflashed the vehicle, programmed the keys, and the OEM remote start worked again. Everything was fine afterward.
